Tomato Plant Problems.. Basil problems.. bean problems. Help

This is my first year trying a vegetable garden. The raised boxes in my front yard were then when I bought the home this past winter. When I planted earlier this year everything was going great, but now I am having problems. It could be the amount of rain we have had, or maybe its the soil... I just don't know, and would really appreciate the help.

I have 4 tomato plants in the raised boxes in my front yard that all have something wrong. They all have bumps everywhere, and it doesn't quite match up with what the research I have done says, and that is the bumps are all roots trying to grow out. The bumps are not all at the bottom, nor do they mainly grow on the bottom side of the stalks. The pictures I have in the link below kind of show what I am talking about.

The stems have turned white/light brown and the skin is basically flaking off. Under a lot of these light colored areas there are small round bumps, (which do kind of look like adventitious root a little) all the way up to the top of the plant. They look like something you would see in a alien/sci-fi movie where eggs were laid. This same little brown bump problem is all over my some of my basil plants too.

Once the skin on the plant started turning this light brown color, and the bumps started showing up all over the plant, they really started to stop growing, and the leaves look wilted. Only one of the four plants is just starting to show a few flowers.

The 3 Tomato plants I have growing in pots in my back yard are looking just fine with healthy green stems all the way up, lots of flowers, and some small tomatoes.

Lastly, the leaves on my bean plants had problems, and from what I have read it looks like some type of Blight? The leaves turned hard and Dark Green. The bean pods that they did have growing turned hard and pale green. I pulled them out of the garden and put them on my compost pile, where I took the pictures today(1 day later). That's when I noticed the dark spots on the leaves. I did harvest all my plants back when they were healthy and had tons of beans. Maybe the way I harvested was to hard on the plants? I have also taken pictures of my newer bean plants growing, and the leaves have tiny white spots on them.??? its the last picture.

Any suggestions on any of this would be great, as I plan to dominate this garden next year!

Tomatoes often get bumpy (root nobs) all the way up the stem like that when there is a problem with the roots. It could be high/low watering or something else. What is your dirt like? It looks like it may be sandy? Also, I notice that it wasn't mulched, which could cause ups and downs with the water.

Sorry that I can't be of much help on this, but just wanted to say that I wouldn't be too quick to compost something with an unknown disease or pest. Some pathogens can live for quite a while in a compost heap.
