If you are refering to fruit trees as far north as you are I wouldn't prune them until very early spring just before they come out of dormancy. If you are talking about water shoots they can be taken off anytime and some feel that if you take them off before the tree goes dormant you will have less in the future, because the sap from them doesn't go down, it is just lost. If you have trees that have been topped and therefore very prone to water shoots I have found it is best to leave 2-3 spindly ones grow to settle the tree down some.
If you are new to pruning I would consult the library over the winter for books to pruning. In general you want to remove branches that cross, rub go straight up, are broken once a tree is extablished. If you are talking young trees that you are talking training and then we need to know what kind of trees and are they standard, semis or dwarfs etc.
