I've got a few bell peppers and tomatoes that got a late start this season. the peppers are about 12-18" tall and already have small flowers. Should I let them go ahead and produce or should I snip them off to encourage growth? I've also got a couple tomatoes that aren't even close to full size flowering. What should I do here?

The peppers sound like definitely far enough along that I'd let them go... it takes a long time to get peppers, you want them to get started. Probably I'd leave the tomato flowers too, as long as the plant is pretty well established.
The main reason for removing the flowers is if you have plants you are just setting out that already have flowers. When they are being transplanted, you want the plant to focus on getting established, developing a good root system, not on making fruit and you don't want it to be stressed at that point. If you are past that, the plant is established and growing well, then leave it alone!
