Juniper Bonsai
I have a 2 to 3 year old juniper bonsai and I have noticed some kind of white circles with a little yellow bot in the middle on some of the needles. At this time I am confused to what this is if it is just a fungus or what... the bottom of the trunk also has a white color to it. Have I been over watering it any help is greatly appreciated.

Hello and welcome to the site.
If you have hard water in your area that may account for the white coloring. It may be a build up of minerals. Pictures may prove useful.the bottom of the trunk also has a white color to it.
By any chance do they look like this?I have noticed some kind of white circles with a little yellow bot in the middle on some of the needles.

I don't know, you'll have to provide more information. How often do you water it? What type of soil is it potted in? Where are you located. Where do you keep the tree, etc, etc.Have I been over watering it

Well I got the bonsai from joebonsai.com so I am not sure exactly what kind of soil they use but it says that it is there top quality soil. I live in Dayton OH and I have been keeping the tree indoors right by my window where it receives light from 8 a.m. to about 6 p.m. or whenever the sun decides to go down. I have been trying to water it by the weight of the pot so maybe every 2 to 3 days. I also have a humidity tray under it and have been keeping water in it as well. I also mist the tree about every other day. The picture that you included does look a little like what could be on my tree at the time it is only on a few branches and maybe only one "spore" on each needle it is not near to the extent of the picture I will try to post a picture asap. These white spots though easily come off by just touching the needle with my finger nail. I am pretty new to the bonsai life and am really wanting this tree to make it. The tree was fine for the first two months I had it now I have begun to worry about it. Once again any help or knowledge is greatly appreciated.

OK the soil is probably not an issue, I was concerned that it was potted in the usual potting soil type mix that is commonly seen in the box stores.Well I got the bonsai from joebonsai.com so I am not sure exactly what kind of soil they use but it says that it is there top quality soil.
Junipers are not really good candidates for indoor culture but don't rush to put it outside now, wait till spring. After that it should never see the inside of your home again.I live in Dayton OH and I have been keeping the tree indoors right by my window
Ensure that the water is never high enough to wick into the pot, Junipers don't like to be constantly wet.I also have a humidity tray under it and have been keeping water in it as well.
If you have what is pictured it is a Scale insect. Remove everyone you can find. You will need to check the tree periodically as this is the adult form, the young ones are smaller and hard to locate until they settle down and become stationary. The picture that you included does look a little like what could be on my tree at the time it is only on a few branches and maybe only one "spore" on each needle it is not near to the extent of the picture I will try to post a picture asap.
